It is all building, but collection time cannot be negative, so you hardly notice it for the 3 hours and less buildings

the problem can last around one day (dependng on collection time for each building)
It really is IMO a problem due to the fact that displayed remaining time are one hour shorter than in reality. So...

gold from buildings is not missing, if you restart the game the buildings in question should be ready for collection again
you just have to collect with a 1 hour delay I think.

In theirselves, they are not really worth of it, but you will have plenty PvP with the venets preceding the Final Battles (PvP event + collection of stones)... Go for it then!
