If my syndicate wins 500-400 or if it loses 500-600, does that make any difference at all?
In both cases our points went up with 500.

Wouldnt the winning team get a few hundred points extra for winning the battle overall

Nope no advantage to winning. See so many holding off battles since there aren't enough and think they may lose but you are better off starting a battle with only a couple of people and hitting the wall a few times and losing rather than just waiting a couple of hours to start since while waiting you are getting no points

They need to do something so you get more points when winning.

I just read The Billionaire's guide to boss events. Is there any guide available for Syndicate event? I don't understand much of this Syndicate thing.

Our problems with fighting whenever is that no one knows till they read wall if its a scheduled fight or not. If you just hit something then you wont be full health at next battle. We have been fighting every 2 hrs non-stop since we started. Win/lose doesnt matter as long as we were all in full health and got max points per hit then it was a good fight for us.
